Let the water...
Wash away...
Everything that you've become.
On your knees...
Today is gone...
And tomorrow is sure to come.

Tomorrow is sure to come
This is basically describing repentance symbolized by baptism. Jesus washes away everything we have become, and the past is no longer able to haunt us anymore. Joseph's past songs definitely reflect his faith, and so do many of his newer songs as well, such as "Anathema" or "Oh, Ms. Believer".

Don't leave me alone
I found it interesting that Tyler has been singing, "Leave me alone" throughout the entire song, then says, "don't leave me alone."

At first, I thought Tyler was talking to his demons, but that doesn't explain the very last part. I therefore came to the conclusion that Tyler is talking to God. At some point in his life, maybe, he went through a period of spiritual struggle, where he is both doubting and believing. By the end of the song, Tyler changes to "Don't leave me alone!" meaning he in reality doesn't want to handle his demons on his own.

Meaning
I have come to the conclusion that this song is about self denial and surrendering unrestrained human desires. The main thing that convinced me of this is the chorus, which is basically saying that everything the narrator tried to create himself ended up dying and fading away. Another example is that the narrator tried to make a tower to someone (that someone can be assumed to be God) and it was out of earthly, mortal bricks, which broke apart as time went on. After that, the narrator says he will surrender his pretender and his disguise and says it is time to say goodbye. So, basically, the narrator was once lost in trying to make things for himself, but those things ended up failing, so he went to God for help, and he surrendered everything he had to Him.
